Just a quick question, the TJ's didn't come with the external Trans filter did they?

I ask this because my 2002 TJ has the filter on the passenger side on top near the air box... Should I assume its had a reco box at some stage? It's only got 99 thousand kays on it, but I know they can have gearbox failures.

They sure don't have external filters, the filter was deleted half way through the KH series. Maybe your car has a second hand box fitted or reconditioned older box.
