Bog up, tape down, apply sound deadening sheets, insulate or otherwise cover in foam the bits that are rattling.
can u hear it inside? if not i wouldnt worry about it.....

Sound deaden. People look like absolute tools with their boots rattling and in terms of SQ, rattles easily drown out bass. This makes bass more directional dragging stage backwards.
Just sound deaden the boot lid for starters. Then try and locate specific rattles and use your imagination. Foam, tape, etc. Watch out with bog and gap filler as this stuff can harden causing it to crack later and makes a big mess.
You want a tar based deadener, The stuff comes in sheets with Silver aluminium on one side. You just roll it on and this increases the weight of the panel, reducing the resonant frequency. This equates to less resonance and more music.

the many uses for beer hey!

if ya gonna try a sealer/gap filler use windscreen sealer as it never sets hard. (used the same thing to stop the rattle in me roof where the old sealer had gone hard, cracked and was rattling worse then ever).

one trick I found really handy was to get some carpet off cuts, cut a rectangular piece slightly smaller in size than the size of your number plate.
Remove your number plate and put it back on again screwing through the rectangular piece of carpet ... rattles = gone!

with my 92 magna i took all the carpeting/ coverings & plastics out and spare tyre so i was just left with the bare metal.
you could stop there and turn ur stereo on and see what is rattiling and placing your hand over differant parts to see what is vibrating the most.
i resolved by just getting a 40m roll of flash tack from bunnings. (thin bituments base sheets)
and liquid nails to stick down covering the whole boot.
but better would be what was suggested before by Tim:
