im gonna build a custom box over the next week.
does any one know the best way to attach perspex to a cut out of the box ??

Are you attaching it inside the hole you cut?
The best way would be to use a router and make a bevelled edge for the perspex to sit in, much like how a mirror sits in a frame. And then use something that will dry clear for glue. Bostic Titan Bond Plus would be the best glue to use but it is expensive.
On the other hand you could try using a clear silicone, but I'm unsure if it'll be strong enough to hold it in from the sub bass vibrations. I'd definitely silicone around the edges of the perspex after it's glued in though.

and was thinkin maybe a few small screws or even bolts that are sunk in on the outside
its just gonna be for the ski hole so that u can see the big fat chrome magnet
oh yeh and silicon aswell

No worries mate. Just make sure you do silicone around the area the perspex meets the mdf or ski port, wherever it is. You want to make sure it's airtight.

you can also get clear perspex screws so you can silicon/screwe them in holding them tight.

no id suggest bunnings actually. or perhaps ask the place your gettin the perspex from.
