Probably a stupid question but, would a 3rd gen 3.5ltr engine fit my 3 litre TE Magnas gear box?

yes it will. Clarion Magna did it.

The F5A51-2-E5A was fitted to both 3 and 3.5 litre motors.

To answer your question, yes, but you should be aware that the factory fitted 3 litre drivetrains had a final drive (differential) ratio of 3.735:1, while the 3.5 litre drivetrains had a ratio of 3.497:1.

If you fit a 3.5 litre engine to a 3 litre transaxle, the gears will feel slightly less toey than they used to, as the 3 litre transaxle has a taller ratio, to compensate for less torque.
