I was just having a peek under the dash in the drivers footwell
and noticed there are two plastic plugs under they with nothing
plugged into them...

They are wired up but i couldnt track them very far so i dont know
what for.

I was actually seeing f the stock stereo had plugs for an amp,
anyone know, bit hard to tell.

No stock stereo has no rca outs

Plugs that i think you are talking about are for engine diagnostics, only really useful if you have the appropriate equipment to read engine codes. (eg mechanics)

the one to your left closest to the transmission tunnel side is your obd2 connector. used to connect to MUT (mitsu computer)
