i'm only posting this because alot of people i've come into contact have made this very mistake so here goes.
are you aware of the clutch/throw out bearing procedure to remove the gearbox??

the 3rd gen magna's use a pull clutch setup so before the gearbox comes out you have to pull the throw out bearing back away from the pressure plate, it's 'locked' in so a long handled screwdriver going down through the inspection hole in the bell housing (or up from the bottom hole) will have to be used.
basically there's a tension ring that holds the throw out bearing into the pressure plate so you may have to use a fair bit of force, this must be done before all of the bolts are removed from the bellhousing otherwise you will have a lot of trouble getting it apart.

Magnas suck big time.
Me and a mate spent about 2 hours trying to get the left drive shaft out with no luck.
It wont budge.
Methinks it may have something to do with the bearings that im pretty sure are Ratchit...
Opinions?
And before anyone says it, yes i followed the instructions from the Haynes Manual.

you need to put a fair bit of pressure on it in the direction that it needs to come, then give it a few solid taps with the hammer. use a lever bar , crow bar or something similar against the gearbox to get the outward pressure and then try to hit the CV on the opposite side to where you have applied pressure.
and before you say that you have tried a hammer and then a lever bar, go and try them both at the same time as described above and don't be affraid to give it a descent hit as it is solid steel pretty much and won't get damaged easily.

yeah first one i ever did i had the same problem, the way we got around it was to undo the pressure plate through the small gap we managed to get when pulling the box away from the motor.
also will i thought i'd mention the reason that it's so hard to get the CV out is because it's got a tension ring around the spline holding it in there.

Yer i tried that today and failed.... lol
I was told by a mechanic of 30 years experiance that when he had this much trouble he used to heat up the gearbox by flame and try get it out.
Havent tried that method yet cos there is oil all over the bottom of the car lol.

not you don't have to heat it up, his will only **** your axle seals, not to much to worry about as they are easy to replace. trust me it is alot harder to get them out when you are working on the ground which i assume you are. you really need alot of tension on it when you hit it with the hammer.
and try a few different ways of hitting it i.e. hitting it just on the side or hitting it in the outward direction, trust me it will come out.
