Heres the problem:

My car drives fine until I stop at red lights.
The car will slow down like normal, but as soon as I stop completely the car will jolt forward (not stalling). The jot is pretty rough.

I think it has something with the gears shifting down from 2nd to 1st (I have an AUTO by the way).
This is the only time I have this problem (it doesn't happen when shifting up from 1st to 2nd).

I have just replaced the alternator and wondering if the computer has incorrectly set itself. I think I will disconnect the battery overnight and try to reset the computer tomorrow and just hope that it fixes the problem.

Does anyone have some other ideas of what it could be?

Thanks in advance.

when u drive from like 20kms to a gentle stop, does the revs drop for a sec and then return to normal?

if so go on a bit of road where theres no one around. accelertate hard to 15-20ks, not enough to brake traction, and come to a rapid stop, but not enough to lock the wheels. with the car stationary do the revs sort of hang high for a sec, drop down below idle, and kick back up and jolt the car?

Check the TPS (Throttle position sensor). It tells the gearbox how much the throttle is open, and if its not set accurately the gearbox gets confused and will clunk. Mine would take off in second, then change its mind and clunk into first. Adjusting the tps fixed it. Your problem may be similar.
TPS is located on the throttle body. Check manual for adjustment procedure.

My old KE developed this exact issue one day on a drive home from Sydney to Newcastle.

Thought it may be electrical or just "one of those things" so we gave it a few drives and a few days and the problem would occur most of the time.

In the end we removed and cleaned the PCV valve on the front rocker cover and the car drove perfect for the next year until I sold it.

I had this issue, was caused by the lack of transmission service, meant a rough change from 2nd to 1st at low rev's. Resolution, got the transmission serviced.
