While I was at a scrapyard today looking for a light bulb to replace the blown "D" in my automatic gear indicator in my console, I noticed a Magna TJ there which had 2 remote controls still on the keyring. These are approx $50 on eBay so I thought it might be worth buying them.
Am I right in thinking that you can somehow programme it yourself for your car (that's what the ones on eBay seem to indicate)? If so, are there any instructions anywhere on how to do it?

Yes you can program them to suit your car. I have done in the past.
If I'm not wrong, instructions are in your glove box manual.
If not, some one here can post up?

I think I have the procedure in my workshop manual to program the remotes. I will have a look when I get home for you if you like.
Depends which model car you have.

On My TJ you turn the key from acc to on 3 times(do it slowly,but not too slow,so your BEM has time to acknowledge it) and both blinker indicaters should blink together once,then within 5 seconds,you push a button on the first remote.The blinker indicaters should blink again,then push a button one the next remote within 5 seconds and the blinker indicaters should flash again and so on for all the remotes.(Max of four).Ive done this twice with no problems.
Are the remotes universal across the range? I have a 99 KH with no remotes if you are interested in selling one... I think its listed in my WTB thread. I got quoted $99 from mitsubishi and $16.50 or something for each key/remote to code it in.
best thread ever. just soldered the battery holder back onto my remotes circuit board (difficult as hell with a big fat non-electronics tip on my soldering iron) and recoded it and it was perfect :) screw you ebay, your not getting my $50 this time!!

PROGRAMMING RF TRANSMITTERS
Have all transmitters that are to be programmed together in the
vehicle.
NOTE: Once teach mode has been entered all previous codes
will be erased.
1. To invoke teaching mode for the RF transmitters, turn the
ignition between ACC and IGN 3 times within 5 seconds
and leave at the IGN position.
2. The hazard lamps will flash once if entry is successful.
3. Within 5 seconds of this acknowledgment, press any
button on the first remote key.
4. The hazard lamps will flash once to indicate acceptance.
5. Within 5 seconds press any button on the next key to be
taught, this process may be repeated for up to 4 keys.
6. Teaching mode will be terminated by any of the following
events.
1. The ignition is turned off.
2. More than 5 seconds have elapsed since the last
valid key code.
3. Four keys have been taught to the BEM.
4. No correct data has been received in 10 seconds.
