and my hu had 3 rca preouts, which would i use

the eq just has a 2 main rca in
my head unit has
2 front out
2 rear out
1 sub out
2 aux in

I would be using the front preouts. Is there also another cord that goes from head unit to EQ.?

nope, just has 12v+ ground, remote and main in, aswell as a aux in for ipod etc.

If i ran it through the front preout, would i still be able to have full eq over the rears and subs etc etc?
