A lot of ppl will tell you not to bother with the rear 6x9s if you're adding a decent sub. I'm in the process of updating my system - which is basically the same as yours (I have a TL). What are you needing particular advice on? If you run a search, you will find tips on how to remove the TL/W console for changing the head unit (or adding RCA cables to an existing aftermarket h/u, if you have one).
If your TW comes with factory tweeters in the doors (fitted into the pods in each corner), this makes it simple enough to fit 6.5 components to the front using stock locations.
If you're looking for tips on what brand/model of gear to run, you should find plenty of stuff here under the 'audio' section, or run a google search for other sites/forums.

I have just done my car, if you want some advice and/or a peek. let me know.
Basically you want some good splits for the front, I just picked up some Alpine Type-Rs, 6" + tweeters + crossovers for ~$300.. then I got an amp for them, 2 subs, a sub amp.. plus a wiring kit, etc.. the amps and subs I got second hand so can't give you advice on good new items there.
If you want a nice basic setup, I recommend you go down to your local audio store (Alberts Cannington is good).. pick up some type-r alpine splits, ask them for a good amp for your fronts (theres a nice PRS 4x100 amp for ~$200?) + a good sub+amp+box package. I would skip the rear 6x9s entirely.. if you want some audio in the back then skip the 6x9s and get some adapter plates + put another set of 6" speakers in .. probably some cheaper ones.
When picking an amp.. attaching them to the sub box is a bad idea it submits them to a LOT of vibration and will shorten their lifespan. Under the seats is a good option so you want to look at some smaller amps that will fit there..
Wiring wise you will want to run some 4 Gauge wire (only positive) all the way to your amplifiers.. with a fuse as close to the battery as possible.. like literally on the battery if possible. Use a bolt into the car body for an earth. Jaycar sell a great kit with wiring etc.. which also comes with some RCAs although they are good to get to the boot if you are putting the amps under the seats its probably a bit long.
