TJ flashes its indicator lights but does not sound horn IIRC. One flash for lock, two for unlock, or the other way around. lol
Try registering it again, horn shouldn't come on, except when the alarm sounds, or it may be showing it has a problem by beeping.
I don't use mine, one of the buttons has come off the circuit board. I can't be bothered fixing it yet, the key will do fine.

2 beeps from the horn usually means a door / boot is open still

It might be just a warning that the car isn't shut properly, like the bonnet or boot aren't closed properly, or one of the doors.

But i have closed the car then with the key.
And have tried again with the remote and than it was still working and no beeps.
Check the buttons that say if the boot or bonnet or any doors are open. Doors are easy, if the light in the car goes out when the doors shut, the sensors all say closed. Boot and bonnet not too sure.
I've had this with my 2003 TJ. I go round and check everything and all doors/lids are shut.
I normally open and shut a couple and then the remote works again.
It might be that a sensor is a bit stuck or something and that's when the alarm part get's it's undies in a twist.

Thats why I've stopped using mine (at least, I'm not bothering to fix it). The key is so much more reliable. LOL

Sometimes the boot can trigger it even if it seems shut properly. If it happens again, open it and re-close it and then try.
You might want to make sure all your door triggers are working correctly, easiest way I figure to tell is to check if the door ajar light is on in the cluster when you're sitting in the car with all the doors fully closed. To check the boot open the ski port and look through to see if the boot light is on when the boot is closed. Really not sure how you could check the bonnet, I've never tried locking my car with the bonnet up to know if it'll lock or not.
Remember though that even if the remote won't lock the car, that won't stop the key, when you use the key the car doesn't care if there's a door ajar or the boot isn't closed properly, it only does it on the remote as a audible warning because you're probably walking away when you hit lock.
Check doors and boot are shut using the lights, and with the bonnet open push the switch down and remote lock? If it does lock, then you let go of the bonnet switch without unlocking the alarm should go off.
