Probably not bolted down correctly.

What doyou mean "Kick up n down"? Are they screwed in tightly? Perhaps spacers or some kind of tape (Cheap, but effective) or maybe even cough up some coin and get some pro's to look at it. What size speakers?

their 6 1/2 inch and it sounds like someones kicking the parcel tray i already turned the frequncey down so i can have less bass but still seem to have the same problem
Who fitted them? They didn't to it right. Get some open or closed cell foam between the speakers and the spacer (I assume a spacer has been fitted to accommodate the change in speaker size), and foam between the spacer and the shelf. Make sure the stock grills are bolted on correctly if they are still being used, make sure the speakers aren't touching the grills, and make sure the speakers and spacers are correctly fixed in.

Am i the only one wondering how the OP has put 6.5s into a 6x9 hole? Im guessing you have made a baffle or spacer of some sort?
Thus my assumption that a spacer has been employed :)

I have this concerning image of some dodgy cardboard cutout... lol
Can't you open the boot and look while they are playing? You'd probably be able to see what they are doing when they are playing...

Assuming everything is really tight, the speakers secured to Mount/parcel tray correctly. I'm sure you would have checked this already.
If the speakers are Amped, its quite possible that the Gains are set too high and the speakers are clipping. (usually a whacking sound when the music peaks or high volumes) Link to Fix (http://www.mobileelectronics.com.au/forums/index.php?/topic/35875-tutorial-amplifier-gain-crossover-adjustment/)
Also the boot springs can often make some noise, Wrap then in foam where they cross to rule them out.
If the speakers aren't clipping and mount securely, the speaker covers if incorrectly positioned can bounce around.
But if the speakers are dead clear at all volumes, there is no rattle from everything mounted/installed correctly.
Then a laver of Dynamat on the parcel shelf willl add mass to the shelf and make it a lot harder to resonate.

I have this image of the speakers just bouncing around in the wholes, loose:P Everyone has sorta covered most of what the obvious things to check would be... Not to flame anyone but where did you get the gear installed???

if you have a low mounted brake light make sure it is not vibrating against the rear windscreen..
