The TF also has a weird speed alert, the SPEED light on the dash flashes on randomly, and the beeper does at random intervals aswell, I changed the centre display, and the buttons, but the problems still there... Any ideas?

is that at certain speeds???
if so, the car probably still thinks that you have it still connected

Check all the upper dash loom connections. Maybe something got a bit loose.
Otherwise, you may want to change the little unit that changes the speed alert. You just have to take off the cluster surround and it'll clip out from the cable. Should be pretty cheap from the wreckers.
When you say you replaced the centre display - did you put a later model one or one out of a TF.
i'm just gonna throw it out there and say this problem is related to your auto trans problem.
The fact that your auto box didnt want to shift properly or whatever it was, and the speed alarm is playing up sounds to be like the symptoms of a larger problem. (dodgy sensor or broken loom come to mind)
Never, ever have I heard that simply cutting and resoldering ECU plugs to fix a auto trans that wants to play up. TCU trips out when its missing a signal, or has a malformed signal from a dodgy sensor. Or the condition of the box/fluid is poor.

I have thought about that, but the old ECU was covered in coolant, as were the plugs. Despite the efforts of contact cleaner there was corrosion in the pins that just wouldn't budge, when i cut the plugs it was obvious that the wire had been affected, it was dull not bright. I cut back until i had good wire, and then resoldered a new plug on.
Come to think of it, its running a TE ecu at the moment, might try the old one tomorrow.
TE and TF ECUs are different, match the gearbox to the ECU.

Update, Speedo died today, so replaced the VSS, and presto the speed alert is now functioning fine. I hope that this is the last of the issues.
Cheers for all the replies and advice!.
