I have bought a 2004 wagon with a dud tiptronic box, and I will soon have either a 2000 VRX or 99 sports box available. Are they all interchangeable? The 2004 is a base model, so I don't think it will be a 5 speed, will it?

They're not interchangeable, the boxes have different vehicle speed sensor setups between the TE-TJ and TL-TW.

From memory, the TL/TW speed sensor was not in the gearbox as it was in the TE-TJ's. If that's true, then I wonder why you couldn't just remove the speed sensor from the TE-TJ gearbox and fit it to the TL?
I understnad it be hard to install a TL/Tw gearbox in a TE-Tj, but why would it work the other way? I'd assume the engine loom wouldn't plug straight in, or at least the wiring config would be wrong, but can't it just be rewired/repinned properly?
Here's a great thread I found on the technical differences between the gearbox/VSS setups: http://www.mitsubishi-forums.com/t37093-need-help-with-transmission-problem-magnadiamante.htm

No will not work regardless of speed sensor as tl box uses a different count on the output shaft sensor and ecu will go into limpas soon as you drive off. I have covered this countless times
