There is a write up on running the power wire to the boot. Use google site search. But, essentially you run the wire through the opening just behind the passenger side headlight, through the front guard, through another grommet (I think) then through the car to the boot. That's from memory. The write up was pretty good.
I don't have subs... or any audio knowledge actually, so a bit of digging here will help. Somebody will chime in with corrections, better ideas or a direct link to the DIY.
1. The ground can be anywhere, the shortest possible cable (same gauge as the input power cable) and should be bolted down to the chassis (anywhere there is an existing bolt will do) and just sand down the paint where the connector is going to make contact.
2. You can remove the whole centre console out - start with the plastic tray around the gear lever, then the ashtray, then the top vent leaving the plastic surround where the unit is. The TW will be a little different to the TE-TJ so you'll have to look yourself to find any extra screws to remove.
3. RCA's go down the middle. On the right side, you have your wiring loom so the middle is the only other place left. Also if you have to cross power and RCA's which you will, make sure you run them perpendicular to one another.

does anyone know where to connect the remote power wire (or whatever you call the wire that allows the amp to turn on when you turn the ignition) in the head unit
Normally the headunit has a wire called remote or antenna that you can use. Blue or maybe orange are the common colours for this wire.
If it's the headunit's "antenna" wire, just make sure it's the type that is always on. If it's a smart headunit that only activates the antenna when the radio is on, you'll be left with no sub for other inputs (CD, etc).

im pretty sure it is a "smart head unit" cause it does only activate the antenna when the unit is on.
ill put up a photo of what i have, to see if you can help!

I usually just wire it to accessories. That's cheating, but it works. Essentially, that's all it is, plus you can switch it off if it's a super hot day, so your amp doesn't cook......

Google the brand and model number, find the manual it will tell you it all there.
If its the Pioneer DEH6350SD you referenced in your first post, then the blue/white cable is the remote wire.

whats the best place to mount the earth wire in a wagon?

Where are you mounting the box? If I understand correctly, you want to be able to remove it with a fair amount of ease?
Make the earth accessible for quick access, and ease of removal. There will be plenty of spots. Just avoid drilling a new hole in the floor.

its going to be in the boot, and yeah ideally want to be able to take the sub out regularly.

I had an old XC wagon that had a removable box in it. I had a junction box for the cables and a latch on the box itself that clipped into a catch on the floor. When the box was removed, the junction box and catches were reasonably unobtrusive.

thats actually a really good way of doing it. where was the ground bolted to ?

In my case, I had the ground attached to the one of the mounting bolts on the back seat. That ran into the junction box, where I then had it joined again to run to the amp. The amp was attached directly to the sub box, so it all clipped out in one neat package. I used clips I got from a 4WD joint that were designed to be used on car fridges.
